The military is in the business of killing people. Someone who wants to serve in the military but doesn't want to kill people can apply for CO status and be kept away from "Here's a gun, go kill people" duty. That has nothing to do with whether or not they get vaccinated.

The FAA is in the business of keeping air traffic safe. Someone who wants to work as a controller but doesn't want to keep planes three miles apart... won't be allowed to have that job. If they want to work for the FAA they can apply for an HR position or something. But that also has nothing to do with whether or not they get vaccinated.
