Methane molecules are much smaller than the droplets Covid is carried on. Regardless, you're going to smell the fart a lot less if they're wearing pants and you're wearing a mask. Even if all you're doing is reducing the risk of the spread, it's worth doing something that doesn't inconvenience you in any way.

This is also more accurate - masks obviously let gasses like oxygen and carbon dioxide through. Methane isn't any different - but if somebody farts and it betrays them, you're going to be thanking your lucky stars they're wearing pants and all you're getting is the smell.
